Head to Grand Trad once you've gone far enough into the story to have unlocked fast travel. Right outside the entrance to the Grand Cathedral Mausoleum, you'll find the Nervous Guard. He will request that you bring him Mortaskulls but won't say why he needs them.

There is also a Vengeful Noble on Sunlumeo Street who gives the Haunted Heirloom quest, well worth doing. You can complete the two quests in the same location since they occur in the same dungeon. You can also avoid an issue which makes it impossible for you to complete the Skullduggery quest by accepting this second quest.

Ways of completing Metaphor ReFantazio's Skullduggery quest

The Skullduggery quest is all about collecting eight Mortaskulls, which drop from Skeleton Soldiers inside the Grand Cathedral Mausoleum, or Catacombs. Once you've taken the mission, head to the Grand Cathedral Mausoleum. You'll notice Skeleton Soldiers camping in proximity to the coffins.

These dropped by the adversaries you need are Mortaskulls. A few of the archetypes work better than others because Skeleton Soldiers are weak to Light and Strike damage.

In other words, in order not to get this bug, you have to complete Haunted Heirloom before getting the Skullduggery. Both of these quests require a visit to the Grand Cathedral Mausoleum. You won't be able to collect Mortaskulls from the Skeleton Soldiers in that dungeon after receiving one of the quests when you haven't finished the other.

The only way to resolve this bug in case you do get it is by loading a save before the completion of the Haunted Heirloom quest. If this isn't possible, you'll have to wait until the quest's in-game deadline of July 30th has passed, after which time the quest will fail and get removed from your quest log.
